The mosque was built on the orders of Sultan Bayezid II immediately after the town was taken from the Venetians in 1499, and its construction was completed that year. It is also known as the Bayezid-i Veli Mosque after its founder. It served as the main mosque of Nafpaktos for the remainder of the Ottoman period.

The building was abandoned during the 1820s and later repurposed for cultural use. After extensive restoration, it now serves as an exhibition hall.
