The mosque was built in the 15th century by Handan Agha, who served among the aghas of Sultan Mehmed II.

The basement of the building was once used as a boathouse, until the shoreline was filled in to reclaim land from the sea.

The mosque was repaired in the 18th and 19th centuries, and again in the 1960s.
