The mosque was built in 1553 for Ebul Fazl Mehmed Efendi, son of İdris-i Bitlisî, a statesman of the reign of Yavuz Sultan Selim who was also known as a historian and man of letters. The architect is given as Mimar Sinan.
The building was renovated in 1993. The memorial tomb of Ebul Fazl Mehmed Efendi, which had stood in the mosque's graveyard, was moved to the graveyard of the Kılıç Ali Paşa Mosque together with the other gravestones.
